Can this rack be used with the stock Toyota tonneau cover in place?

It looks like they should work together, you may need to modify the bed rail pieces around the bed rack mounts though.

Is this for the 5ft or 6ft beds

It can be installed on 6ft beds, but was designed around the shorter 5 ft bed.

Hello! Is the heavy duty bed rack for the Tacoma's, tonneau cover compatible as shown in the pictures? I can’t find anything in the description about it.

Yes, it will work with most soft roll up tonneau covers.
